An invoice already applied by another remittance is flagged too, and a number open at two customers waits for you to pick. You review each extracted line before anything is exported

Any system that exports open receivables as CSV or Excel. You map the columns once and it remembers them. Remit Reader does not write to any of them.
A scanned PDF has no text to read, so it goes to manual entry: you type its lines beside the preview. Text PDFs, Excel and CSV remittances are read automatically.
When a line pays less than the open amount, it is listed as a short-pay with the difference and any reason printed on the remittance. You decide what to do with it; Remit Reader does not write anything off.
Yes. The free run takes one remittance PDF and an open-invoice file, or sample files, and shows the result with a download. No card. Those files are deleted after 24 hours.
Paid accounts keep remittance files and extracted rows for 13 months, then they are deleted. Bank and routing details are stripped from the extracted text and lines; the original file is kept as uploaded. If you cancel, everything is kept 30 days in case you come back, then deleted.
